So apparently the virus was trying to steal the Predator Drones' Mafia Wars accounts, and it came from a flash drive or portable hard drive that someone was stupid enough to plug into a high importance system...
Why not just keep clean images of all the drives and ghost them at the slightest hint of something amiss? And, judging by the technical prowess of the people in charge of IT there, it seems more likely that someone just ran a suspicious attachment or something, rather than it being a coordinated...
The RPG at least is going with the look of the show. Not sure about the RTS. One of the more valid complaints I've heard about this is that it's unfortunate that they're going with the aesthetic feel of the show, which, while good, had to scale back on a lot of what's present in the books, both...

The repeating 9s seemed more like an error than an actual time, sort of a VCR-flashing-12:00 thing.
It's also possible that the entire complex was hermetically sealed or something, which could have preserved the contents somewhat longer. With science!
Because Valve knows we're the kind of people who comb through every inch of the game looking for hidden things, so they give us things to find. And because we know they know, we're all the more motivated and validated in our mad conspiracy theorizing. Conspiracy away!
GLaDOS said she found 2 subjects with Chell's surname, a man and a woman. It was part of the building to the big surprise that GLaDOS heavily implied would be Chell's parents. Surprise! She made it all up. I'm assuming the part about the test subjects was a throwaway joke.
