In Episode 1, we learn Alyx is real freaked out about Stalker. The Citidal-Train sequence shows that. However, she seems to be much more relaxed around Zombie, and Zombines in particular. But why? I just don't get it. Is she just familar with the Headcrab infestation of a human body, now with no free will and just shambiling around in the darkness feeding on flesh of the dead?

I think it's about how she'd only heard rumors of Stalkers, probably never actually seeing them, except maybe at Nova Prospekt. Zombies you can find anywhere, really, where the Combine aren't in complete control. She is a bit saddened when she talks about Ravenholm though.

And of course having the breath crushed out of you by a shrieking skeleton in a heavy metal case while a dozen others scream around you isn't exactly soothing...
 
This is just to be a dick. So she wouldn't care if a zombie was crushing her?
 
Perhaps she knows some intimate details of the 'stalkification' process, and it's much more horrible than becoming a zombie?
 
People in HL2 are considering zombies as natural monsters, not about how theyre actually humans.

Which I find kind of weird.

Grigori doesnt count. I mean the citizens and Alyx.
 
Zombies don't look too much like human, isn't it? With claw, lacerated chest and headcrab head...

Also, you won't be sad about a thing if you have been facing it for 20 years. Man just gets numb.
 
Zombies are dead right? They're re-animated corpses. Thats the definition of a zombie. They don't know anything it's just the headcrabs re-animating them. But stalkers... stalkers aren't dead. They're surgically altered. She hopes they don't remember anything about their past life remember? They're alive and they can still feel (maybe.) Imagine if you were converted into a stalker and you could still feel and remember everything... zombies are dead, end of story. Harsh maybe, but it's a harsh world.

Zombine she doesn't have any sympathy for because they become Combine soldiers by choice and it's poetic justice... Stalkers had none.

Besides she was trapped with a stalker in her face for some time we don't know how long Gordon was out... thats not nice. I imagine having a zombie in her face for any length of time would have probably freaked her out too.

At least thats my take on it.
 
People in the HL2 universe have been dealing with zombies since the Portal Storms, before even the Seven Hour War. They've been desensitized.

The stalkers, on the other hand, are a relatively recent and unknown thing, symbolizing the oppression and control the Combine is imposing over the human body and mind.

Also, Alyx's reaction to the stalkers seemed to spring from the idea of spending several hours in a cramped train with them, and later on having one screaming in her face while she was slowly crushed. She didn't make a big fuss about killing them earlier in Undue Alarm.
 
Also, note that Alyx, despite her professed sympathy for stalkers, doesn't hesitate to kill them when the present an obstacle to progress inside the Citadel. Though she doesn't pull the trigger herself, she does devise the plan to dispose of the two control room stalkers in "Undue Alarm."
