Where do you think the military has moved their operations to? After playing HL, they decided that no one would suspect a down-trodden missile complex. And yeah, Black Mesa does exist, but not in the sense that they have labs or teleporters.

There is a place called "Black Mesa" just to the east of Los Alamos, home of the atomic bomb and some physics research.

Valve obviously looked at a map of the area and liked the name and set it as a fictional base related to Los Alamos.
