The lower levels of the Citadel contain the Core and the Advisor evac chamber. That is where you go during Episode 1.

From what you see at the end of HL2, when you go into the Citadel, its just some sort of crushing device to dig into the earth's core...to do what, or if the citadel expands into the hole, I wouldnt know...

I'm guessing that below the core is the rail network, and below that is a factory to process what the citadel is harvesting from it's crater.

Just an idea, though.
