1) OK so in the "bad ending" I'm now the king of the splicers. Who the heck did they "work" for anyway? for most of the game they were supposed to be Ryans cronies correct? Then why were they still attacking me after he died and why were they there in huge numbers when I went after douche bag at the end? Wouldn't killing Ryan mean more to them than killing Fontaine?
2) If they programmed Jack why the heck send him out of Rapture at all? Why not just keep him there and let him kick ass from the inside?
3) The "wiki" claims that Jack hijacked the plane to crash land it. Really? He looked like he was sitting in seat to me when it went down.
4) Why would Fontaine want to dispose of a such a great weapon? If Jack is programmed why tell him anything, you might need him down the road? Just tell him to kindly go to sleep till you need him again or something believable like that. They could have still had the same ending to the game if say Tanenbaum wakes Jack up from his sleep give him some kind of memory shot and then "Pissed Jack" goes after his controller or some other believable story line. But to just come clean about the whole plan after Ryans death to me made the whole great plot twist smell like crap on a stick.
5) The little sisters were supposedly bringing Adam to Fontaine correct? Then why would he "let " Jack kill the Big Daddies and keep the adam for himself and save the little sisters?
I know it's just a game and doesn't matter but I just don't get some of these plot holes (at least I see them that way, maybe you all can shed some light on it for me). I like story driven games and this one just seems to have too many contradicatrions. There were a lot of the elements of the game I really liked but the story just confuses the heck out of me.
