please explain what seems to be plot holes (spoilers)

1) OK so in the "bad ending" I'm now the king of the splicers. Who the heck did they "work" for anyway? for most of the game they were supposed to be Ryans cronies correct? Then why were they still attacking me after he died and why were they there in huge numbers when I went after douche bag at the end? Wouldn't killing Ryan mean more to them than killing Fontaine?

2) If they programmed Jack why the heck send him out of Rapture at all? Why not just keep him there and let him kick ass from the inside?

3) The "wiki" claims that Jack hijacked the plane to crash land it. Really? He looked like he was sitting in seat to me when it went down.

4) Why would Fontaine want to dispose of a such a great weapon? If Jack is programmed why tell him anything, you might need him down the road? Just tell him to kindly go to sleep till you need him again or something believable like that. They could have still had the same ending to the game if say Tanenbaum wakes Jack up from his sleep give him some kind of memory shot and then "Pissed Jack" goes after his controller or some other believable story line. But to just come clean about the whole plan after Ryans death to me made the whole great plot twist smell like crap on a stick.

5) The little sisters were supposedly bringing Adam to Fontaine correct? Then why would he "let " Jack kill the Big Daddies and keep the adam for himself and save the little sisters?

I know it's just a game and doesn't matter but I just don't get some of these plot holes (at least I see them that way, maybe you all can shed some light on it for me). I like story driven games and this one just seems to have too many contradicatrions. There were a lot of the elements of the game I really liked but the story just confuses the heck out of me.

They no longer have reasoning. All that matters is ADAM.

He would have died during the civil war. He's only a few years old because of how clones advance, and Ryan was on the 'evil' side. Any son of Ryan would have been a target, and they weren't all ****ing insane yet.

The present he was holding was a gun. He used the gun to hijack the plane and crash it. We have no knowledge of this because the note on the present was a 'would you kindly' command.

This is down the road. He used him to kill Ryan. But Fontaine did not expect for Ryan to know his keyword.

He is not all powerful.
 
I'll just expand on what Acepilot said.

1) The splicers are Adam addicts and will work for whoever gives it to them, whether it be Fontaine or Ryan. They're also insane.

4) Fontaine didn't think Jack was a threat; he didn't know Jack could be deprogrammed. Plus it was classic villain monologuing.

5) Fontaine thought that Jack didn't have the power to march through Rapture (which you certainly could of done). So why not sacrifice a tiny amount of Adam if it ensured Jack's success in killing Ryan?
 
That definately fills some holes for me. Thanks.

On a different note I was playing through it last night again and had the crap scared out of me. I was in a dentist office and I turned around and a dentist was standing right behind me staring at me. Nice little bit of programming there.

The Spicers are under Ryan's control, when Ryan dies and Fontaine takes over Rapture, Fontaine controls them.

Ryan was in control of the Big Daddies.
