Saving Cubemaps? (urgent)

When you build cubemaps, how do you ensure they are saved in your map file?

Must you compile the map with Hammer, then run the map, build cubemaps, then save the map again?

What if you use a batch compiler to compile, and not hammer? Will I have to lose an hour of work to compile with hammer so that I can save compiled cubemaps?

the "buildcubemaps" command in-game automatically saves the cubemaps to the BSP file.
 
you will also have to type the "buildcubemaps" command in the console every time you re-compile your map. When a new bsp is generated it does not contain the previous cubemap images.
