Play the game, you'll appreciate it more. But basically, Eli is the leader of the resistance, so bumping him off will be a massive blow to the resistance and a minor victory for the Combine. It was the Combine Advisor who ate is brains they are the true Combine.

the advisors most probably followed the data tape that alyx and gordon were carrying and it led them straight to Eli and Izzy. I do still find it puzzling however that they do not kill Gordon or Alyx when they clearly had a chance.

Stategy guides not cannon. And yes, I know valve helps on those things, but they don't write all of it. A guess by the publishers (Not to say that its not true, just that its a guess)
