Steam has just updated my copy of Stalker and its now deciding to save my games in a different folder. If you suddenly find your games have vanished you may need to move them. I have just moved my files from:
F:\Program Files (x86)\Steam\SteamApps\common\stalker shadow of chernobyl\_appdata_\savedgames
to:
C:\Documents and Settings\All Users\Documents\stalker-shoc\savedgames
If you run into similar problems then you may need to find the equivalent folders on your system and do the same.
