chasing Dr. Breen up the reactor in the citadel, and at the top ,take out the 2 ships and then what? I don't see him escaping and so how to stop his escape?......anyone?

Hey I was stuck there for like 3 hours until I saw things fly off the big metal pieces around the orb, aim for those I think...

Not really. The first time I tried it, I aimed for the big flappy shield-looking things around the sides. Got one of 'em to snap off, once... :E

I aimed for those and managed to get them all off and it ended.

Seriously, it's intuitive... you don't even need to blow up the gunships, if you take out the Dark Reactor they explode for some reason.
