Ok, so I've made it to the top and I keep getting timed out at this spot. Any hints would be greatly appreciated.

Timed out? You mean that Breen manages to get away and you die horribly?
Use your gravity gun to pull the orbs out of the energy streams, and bombard the central core with them; if necessary, a couple will destroy the gunships if they're getting to you. Note that the core is only visible once Breen nears the end of his ascent (glowing ball surrounded by weird spinning tablets of curved metal- zap 'em all).
