In my opinion, breen is gently openeing gordons eyes because Eli suddenly replies "NO!" "Dont listen to him gordon."
And as soon as godon destroys the reactor, he cuts off the combines connection with earth and gman decides right, job done, the combines conenction has been cut, thats what they wanted now freeman back into the fridge
But we have to link this to the events in HL1...Barney and Kleiner were in HL1 and surely didn't know the Gman then, they were simply bystanders to the Black Mesa incident. How could they have known about the Gman's employment of Gordon? At the start of the game it is pretty obvious they haven't seen Gordon since HL1.

I think they have no idea about Gordon's mysterious contract with the Gman. Nor would they have enough recourses, if it really is for the highest bidder then it is rather unlikely that a strugling rebel group would outbid say Breen.
I guess you missed the part where there is a huge explosion that "could bring the whole tower down" (in Breen's words).You dotn kille Breen, many seem to think you do but you dont, he simply drifts to the bottom of the reactor, he isnt in the explosion.
