This theory was born of a post from 2008, 01:20 AM by Avoidist after thinking about Alyx's evolving role in the game and newfound importance.
"The G-Man's value of Alyx could be intimately linked with the fact that the Vortigaunts put her in such high regard: "If we lose her, we lose all". Sounds like she certainly has some yet unseen destiny that everyone needs her for."
Numerous things lead me to believe that a romantic relationship is slowly developing between gordon and alyx. And that there could be an almost prophetic meaning behind this. Certainly at times throughout the game, Alyx seems flustered and almost embarassed at expressing care and worry for Gordon. A large portion of the combine's lock on our planet revolves around (and this is one of the more instinctually replusing locks they have on us) them denying us our ability to reproduce. This lock on our species is lost when the suppression field is taken down, as if Dr. Kleienr suggesting everybody get it on wasn't enough, Alyx's father straight out says Gordon and alyx should start hooking up. Any warm blooded male could feel that Alyx wasn't just a "sex object" in this game, valve is too good for that. Nor was she a big-boobied eye candy for our japanese counterparts (the combine does not submit her to any tentacle monsters... Barnacle porn anyone?), she's an ass kicking fighter, a partner , if you will.
Compare that with how the vortigaunts regard her, without any prior knowledge from the GMAN (clearly they are not associated or in cahoots since GMAN has to wait for them to be distracted when she's being healed in the mine, he also speaks of them with...discontent in his voice and face.). "If we lose her we lose all", he doesn't mean the resistance since its doing well since the citadel's fall, and Gordon is the one who gets most the real work done. Also, he LINKS Gordon's "vortessence" with Alyx , which is perhaps in human terms the Soul. If that doesn't say hint hint wink wink, i don't know what does.
So they clearly have an irreplaceable link, a cosmic link, and the're going to take advantage of their newfound , and very HUMAN abilities and instincts at the prodding of everyone including Eli who wants a grandson, the combine whose suppression field has fallen, the vortigaunts who linked the two together (just remembered when she gets in the elevator... how she beckons gordon to stand next to her), and maybe... even the GMAN??? I'll put money theres a prophet / savior half life baby in the future. I'm not done, but i'll stop here for now in case i'm seeming TOO insane.
