it means ati is not cheating in their drivers and it just a bug and it will be fixed in later builds.

What's funny is I must have read a good half dozen Doom 3 performance reviews and not a single one had brought up an issue like this.

There is really no problem with it except that sometimes it will result in loss of image quality. It also becomes a pain in the ass to benchmark because some biased websites will bench with optimizations for one company and then no optimizations for the other. I would rather have higher image quality and run around 30-40 frames constantly then have lower image quality and run at 50-60 frames constantly.

The kind of aplplication specific enhancements ATI is talking about is to correct IQ case by case, not for performance increases like Nvidia did prior.
