KOTOR 2 is far superior to KOTOR 1.
With the exception of the incredibly rushed endgame, i totally agree. I was blown away when you find out that

You're a wound in the force that leeches off other force-sensitive beings

As for mine.

Wind Waker
Stabbing a certain someone in the head was epic.

Resident Evil 4
Knife-fight cutscene. Awesome.

Ninja Gaiden
Getting halfway through Ninja Gaiden in the Master Ninja Tournament (only to have it saved over by my jackass brother ;( ) And getting up to that Alma-tentacle boss in Master Ninja Tournament 2. That's an effort. Still the hardest game ever.

System Shock 2
Deck 4. Polito's room.

Half-Life
Surface Tension.

GoldenEye 64
Everything

Every LucasArts adventure game
Everything about them.

Half-Life 2
Opening, Ending and Strider fight on the rooftops.

KOTOR 1 & 2
The mid-game revelations.

That's all i can think of for now.

Wind Waker -
The whole end scene under the ocean, possibly the most dramatic scene in any Zelda game. The towers of water coming down and the misty water made me forget any complaints I had with the "cartoony" look, it was just so damn good. Sticking the sword in Ganon's head was interesting to say the least
.

Someone really needs to fix those spoiler tags.

My current favourite gaming moment - playing a test build of <CENSORED> and using the <CENSORED> to kill some of the <CENSORED> before flushing them out of the airlock. Legendary.

Yeah I also like in <CENSORED> when driving the <CENSORED> to the <CENSORED> but then the <CENSORED> showed up and I got owned because my <CENSORED> didn't have the <CENSORED> upgrade..
Damn <CENSORED>..

Every single instant of Shadow of the Colossus, but if I must pick a point, it's this.

You've been staring at the Colossus, who probably hasn't even noticed you, searching for it's weakness, for in truth each Colossus is but a walking puzzle. Sad, mournful music plays as the creature strides through the empty lands. Then you see, there!, that's where I must strike! You run and leap, clinging to its leg, and begin to climb. The creature lets out a roar like stone breaking, and the battle music begins. Crashing brass and swooping strings accompany your ascent as the beast attempts to throw you, then you are at the mark, and stab with all your might. Black blood drenches you as you hack and slash, and the creature begins to buckle before collapsing slain. You almost feel sorry for killing it.

And I consider a game good if it can make you scared of a giant electric catfish.
QFT, Shadow of The Colussus is great like that.
