Alyx might take revenge eventually, but as someone said earlier, she'll probably do her father's last wish (destroy the Borealis) before doing anything rash.

As far as we know, Eli never told Alyx to destroy the Borealis.

I think it's pretty obvious Alyx and Gordon will have conflicting opinions about what to do with the Borealis.

Alyx isn't feeling very good right now, she's out for revenge. Her emotions will, ultimately, control who she is. The Borealis is a threat to humanity and the Combine. Gordon's relationship with Alyx will determine the fate of Earth, in the end, as the G-Man intends.

What those intentions are, and who's going to survive in the end, is still entirely a mystery. The Vortigaunts and the G-Man are at odds, which does not really signify clear sides of the fight. The vortigaunts could be up to no good, the G-Man could secretly be rooting for humanity, anything could happen.
