It's not just enslavement humanity has to worry about under the boot of the Combine, it's the fact that essentially every human being will be transformed into an immortal stalker on the day of "transformation", as Breen calls it, when the assimilation is complete. I mean, yeah, wonderful future.

Not everybody gets turned into a stalker.

While the situation is obviously not ideal, Breen probably saw it as a necessary sacrifice considering the alternative was annihilation. And even if it did require assimilation into the Combine, it is doubtlessly true that mankind would have reached much further into the universe than they could have ever hoped to dream, which doubtlessly struck his fancy.

The idea is they will be at the end of the "assimilation period". Every single human being will be annexed into either the Overwatch or be transformed into a Stalker.
