Personally, heres my own theory on the whole resonance cascade. I have read some of the theory threads, but generally, I have my own idea.
As we know, there are 4 empires in the universe.
The human empire (earth)
The Xen Empire (Xen)
The Combine Empire (No one knows where)
and for the Shepard Fanatics
Race X
Earth built a teleport system, and discovered Xen. Whiel teleportation was refined, scientists traveled to Xen to collect and catalogue creatures. They were left alone, because apparently they were either never noticed, or no one really cared.
Then one day, Freeman shoved a piece of a Nihilanth Crystal into a beam of energy. The Resonance Cascade or RC occurred, and all hell broke loose. The cascade, created a teleportation event, that caused Xen organisms to teleport into Earth. Proof is in the headcrabs, and more importantly, a vortiguant. The first vort we see is locked in a closet. That makes no sense. Unless he ended up there by chance. We also see a houndeye do the same. It falls through a walkway. Soon enough, things change, again. The Xenogens, have settled in, and while the RC is still randomly teleporting things in at time, not much else can be said. This is where things get bad. The Nihilanth, is pissed off at us. He organizes an invasion of Black Mesa, Earth whatever. We don't know. All we know is lots of enemies. Marines are sen't in to take control and destroy the facility. Adrian Shepards team, late to arrive, is nearly destroyed. Shepards team was to clean up the bodies and help lockdown the facility (see blueshift for a quote from the solidiers). Freeman fights out of Black Mesa. He telports into Xen. We'll stop there for the moment.
Shepard fight through Black Mesa. Apparently, attracted by the RC, (which was probably noticeable to every advanced CIV in the universe), Race-X arrives, intending to carry off usefull Earth technologically and mine the planet (or something on that order). Anyways, long story short, while attempting to teleport the Geneworm in, its killed. Thus ends the attempts of Race X. As far as I'm concerned, they have no real effect on the story. But for one thing. Race X is proof that other alien civs knew about the RC.
Meanwhile, Freeman is on Xen. Completes some puzzles. Kills waves of enemies, Kills a Gonarch, which I guess the Nihilanth expected could stop him. Here my theory hits a snag about teleports.
NOTE: THIS PARAGRAPH IS PURE CONJECTURE. Its not even part of my theory.
Lets Assume All Combine Teleports take time, since it took a week to travel through the Combine Portal at Nova Prospekt. Then if Xen was under combine control, we may have spent years traveling through those Combine Portals. Of course 2 problems exist. One, it doesn't make sense. After 10 years, we wouldn't see the dead Marine and burning tank (unless the Combine have invaded and we get to see the end). The other bigger problem, is why wouldn't the Combine have created the Xen relay. Maybe they just didn't have the same thought-process as humans and thus ignored it. Or maybe they never controlled Xen at all. I have a different theory.

Anyways, we reach the Nihilanth. Some argue he's combine augmented. If that were the case, he'd be tethered or bound into a machine of some sort, and not stuck inside a cavern, with the ability to do as he pleases.
My theory is as such. The vortiguants and Combine are mortal enemies. Why? Some would argue that its the result of a war between the two. Thats illogical. The combine could easily have smashed Xen. Therefore, its my belief that the Nihilanth was a vortiguant leader. This is my main point right here. Yet as a leader, he couldn't totally control the Vorts. So he went to find help. And in that, he found the combine. Creatures who used techonology to control others. They helped modify him, to control the Vorts. The vorts were enslaved by Nihilanth, and vorts loyal to him, were raised up as controllers. Now I know the crowd that says OMG!!! THE COMBINE WERE NEVER ON T3H XEN!! Are going to complain. But hold up. It is quite possible, the Combine didn't give a crap about Xen. Xen has no resources, its basically biological, and it can't hold a citadel. So they helped the Nihilanth, figuring that it would keep them (the vorts) placated, and eliminate any need to care about Xen.It is logical, that the Combine never realized Xen's use in teleportation. Just as the Spartan's hated arrows, the Chinese feared the outside world, and Russia's slow step into democratization in the 1900's failed, so could the Combine, have overlooked Xen. Its possible. Anyways, lets get to the point. The RC occurs. We fight Xen. Then the G-Man leaves us with a cryptic message. Something like" we have control of the planet". Its my belief the G-Man works as an independent contractor. He knew about the RC. He let it occur, because he selected the most skilled survivors and put them to work. IMO thats the Vorts and Freeman. They got hired to free Earth from the Combine, who noticing the RC and the planet Earth, invaded.
I know this is somewhat confusing. And it has typos. Hopefully, later this week, I can go into word, edit and revise this, and realize Half-Life Theory 1.1.
