They're forcing two cuboids to mate. That's the orthogonal view of it.

first of all all that he is doing is selecting those points and moving it back i dont know what the other box is ...

but i do not advise u to follow this tutorial because
1) its in milkshape 3d ...not the best modeler in the world
2) the detail that they are trying to model is extremely low as this tutorial was for hl1 ..... they dont show u any details on the body ...

i think u shud go for a good tutorial in max something like .
