Ok you have destroyed the Neurotoxing thing and still Wheatly has Neurotoxing @ the final battle, wtf where do that come from?????
 
I guess he rebuilt the neurotoxin plant or he found a canister of the stuff lying around. He also gets fixed turrets after he remembers that they ruined the current batch.
 
Well Weathley was with you when you destroyed it, so it's logical that he new how to rebuild that.
 
When you first return to Wheatley, he's chastising his cube-bots that they haven't solved the test, after 12 hours of attempts. So it appears that Chell was in the old aperture labs for quite a while; certainly long enough for a multi-tasking AI such as GLaDOS/Wheatley to fix the neurotoxin generator.
 
No logical bugs here. Let's go and make some 'plot hole' threads on IMDB instead.

Except, of course, that Wheatley did not actually watch you destroy it, nor has any idea how do destroy it, let alone rebuild it. So I'll go with, ``found a canister somewhere.'' Could also explain why he started that immediately: couldn't regulate its release.
