I would like to know what everyone else thinks is on board it, I personally think it's portal tech, why else would it be lost for so long?

if there was some sort of malfunction with the tech on board, it could have been 'ported to an unknown location. There were pieces of dock with it in the image on Alyx's disk, so something must have really gone wrong.

or both, I just think that if they need to get to it before the combine do, which seemed to be the case, it must have something that would help the combine in some way, whether it be with portal technologies that could help them open a portal back the their home world, or something else, far more dangerous.

Of course it's portal technology. The entire ORGANIZATION is based around portal technology. And even not knowing that, the hints that Eli gives you ("It will be Black Mesa all over again") suggest that it will be some type of interdimentional portal device like the one in Black Mesa, especially if Eli is worried about a resonance cascade.

Its portal technology, and possibly Cave (who went crazy and started hitting buttons, or gmans intervention). from what i know "it was in drydock when suddenly it vanished, drydock and all". Though maby some sort of huge portal cannon that can move vehicles, or maby even bore into the combine overworld.

Could it be the Xen Crystal? Eli Vance did recall the incident in Black Mesa so I suddenly thought of that Yellow Crystal

No, he was referencing a huge portal with more evil aliens comming through, Aperature never went to another dimension. My guess is a giant portal generator capable of being made to go to the combine overworld and killing the combine ruler.

That Crystal we had in Black Mesa wasn't big, it was a small one. What if the in containers are the Crystal with that same size?

I highly doubt its a time machine either... Portal technology is dificult enough (and a hand held portal device is completely impossibly at the current date). Also, the guys at aperature would have no abillity to get a xen crystal (if thats what AceBlack is saying) because (at least from what we see in Half life) there were no aperature corpses or technology there, and no signs of inter dimensional technology in the game Portal. Im almost certain that aperature never went to xen, rather using the basic laws of Einstein-Rosen bridges (known simply as wormholes). The weighted storage cubes are seen being made via plastic injection moulding. They arent really storage cubes, because theyre solid, and dont open. All the xen crystal specimens were destroyed when the black ops set off a nuke in black mesa, destroying the facility.

Well, some people think that what happen in Portal is somewhere between Half Life2 and Half Life 2 : Episode 2 so I thought that Aperture have already got the ability to have at least one Crystal. Anyway, I don't have any clue about the time that the Borealis was found missing.

I just need two dates for portal, when Cave Johnson died, and when the Borealis disappeared, because i have a theory that cave johnson activated the borealis to keep it away from humans to stop more aliens from falling out of the sky. Portal itself is definitlely after the seven hours war (otherwise SOMEBODY would have come back and fixed the facility). And to possess a xen crystal, Aperature would have needed a portal to xen, which currently they dont appear to have had. Play through the xen chapters and notice the lack of reference to portal, to make up for this discrepancy, valve would most likely have it so Aperature never found xen.
