Don't know if this will help with HL2 but here is as best as I could figure it out. Any help or suggested corrections would be cool.
Nihilanth was "in charge" of the aliens and was basically an overgrown Xenmaster (floating thing). Note that it certainly had telepathy (it projected thoughts into Freeman's mind in later levels) and apparently could predict the future (It seemed to fear it's death at Freeman's hands by it's statement "not you alone"). It must have "controlled" it's army via telepathy. Though Freeman kills Nihilanth ending the Alien threat, it may well have been merely defending itself from the very real threat of whatever organization the G-Man works for. Note the G-Man himself admits they have now conquered the "border worlds" and also note that we did enter their world first. In fact I was half expecting a sequel where Freeman would have to return Xen to it's rightful owners to thwart the G-Man.
The Xenmasters were members of the same race as Nilhlanth and were the dominant species on Xen in the same way we consider Men to be the dominant race on Earth. It is unclear if Nihilanth dominated, coordinated or if they were all part of a hivemind.
The aliens slaves where a semi-sentient race under the control of the Xenmasters, receiving their orders by telepathy and forced to obey by the collars they wear.
The Alien Grunts were not a race at all, they were manufactured warriors! In one of the later levels you spend time in factory where they are made. They are stored in barrels until needed.
Gargantua. No clue. I can't help but think these are Xen versions of tanks. What on earth could they have evolved to fight? Would they ever fight with grunts, slaves or xenmasters?
Gonarch. Hive mother of the Head crabs. Once again semi sentient.
Head crabs. What can I say, Xen pest? What exactly did it evolve to attack and control? Perhaps alien slaves? Does the host provide food to be come a Gonarch?
Bullsquid. Ah the noble bullsquid, Lion of Xen. Simply local fauna. Does it eat Head Crabs or recognize them as a threat?
Hound eye. Again local fauna, clearly a rung down of the food chain from the bullsquid.
Barnacle. Local flora or fauna? Either way it must eat headcrabs, insects and possibly houndeyes.
Tentacles. I think these are bioengineered, rather like the Gargantua. What could be stupid enough to get eaten by them?
Ichthyosaur. Top predator of Xen's seas? Good theory, except how can fragmented planetesimals have an ocean? Perhaps an import for yet another realm?
