Where do I put a custom uber sound?

I got one, but there was nothing to tell me where to put it, it is in the "sounds/weapons" folder now but I can't hear it when I uber, and I know the server allows custom sounds.

You need to find the sound file that TF2 uses for the normal uber, make a backup of this original, and replace it with your file re-named to the name of the original sound file. When you want to go back to using the original sound effect, do the same steps but replace your custom sound with the original (remembering to make sure it is named correctly).
