The main problem with this game for me is the inability to be a good character. That's what made Infamous interesting for me, being a hero, and having that not always be easy. I see no option to be anything other than a complete terror in Prototype, something that I think will lose it's appeal after a while.
I find it far more rewarding to be celebrated, and to see physical changes in the environment and emotional changes in the NPCs as a direct result of my actions. That's what separates Infamous vastly from Prototype, despite the comparisons. Infamous is (optionally) about saving people and regenerating a devastated city, Prototype is quite the opposite.
Violence and carnage are the only selling points for Prototype, and the developers seem to have made that their primary intent. I'm sure that's exactly what some people are excited about, but personally I find continuous, unjustifiable brutality on a scale this large slightly nauseating.
Thats always been the exact opposite of how I feel about moral choices in games. They are always so superficial and gimmicky that i never feel any kind of connection with the game. I would much prefer a fleshed out linear character and get an actual story from the game. Like in God of War, awesome character and decent story. Also hes evil. Evil characters are a lot more refreshing after so many years of ideal goody two shoe characters.
