Based on the strategy guide: the manipulator cannot pick up bodies, or living organic enemies at first. However, once you reach the citadel, your manipulator will be changed so that it can pick up organic enemies, living or dead, including combine. It even mentions picking up a live combine running at you and launching him into a group of them, knocking them all down!
