I do. Gordon discovers his rotted, decaying corpse hidden in a broom closet in Episode 2. In the first scripted cutscene of the HL-series, Gordon proceeds to urinate, defecate and violate Shepard's body, before being discovered by Alyx.

Well, if you think about it, Shepherd never gets the orders to kill everyone, because the Osprey crashes before that. That security guard near the start says something about hearing rumours that HECU are not actually there to rescue them, right?
