Continue along the river looking for ramps or other ways to jump over barriers. You'll eventually come to an area where you need to "modify" a ramp to continue. You'll find a number of obstacles in your path that require some work around. Sounds to me like you need to find a jump or ramp to continue down the river.
I made it through most of the ramps, etc...and I got to the part where you can actually fight guys at I think it was called station number 5. A helicopter will appear in this area, I opened the dam doors and made it to the tunel which comes out and the helicopter is still chasing you. Now that I open the dam door, the water leve is extremely low. I made it to a section where it looks like you are supposed to walk through these large pipes but they are surrounded by the hazardous waste. I can't get past this point because my health runs out from walking on the hazardous waste. Any ideas?

You opened the dam doors with a huge log hanging in two ropes, or the dam doors after that? I've just come to the second dam doors, went into a room, then up again and a chopper comes and kills me. Haven't played since.
Yeah I am talking about the second set of doors. The first was near the valve that was damaged and you had to shoot the barrels to the right. I am referring to the dam that you open in the little guard tower with the machine guns in it.

Sorry, just not there yet, and my Windows directory got wiped for some reason, virus, hacker, dunno yet. Trying to reinstall Windows now (and install HL2 on this Ferrari 3000 laptop, see if it plays well there! ;-)
Ok, I now spent two hours playing through HL2 to that point again on my laptop. Now I got to the guard room, killed the guards, fired the big guns at the chopper until it flew away and then pressed the button on the control panel. That opened the dam doors. I got back to the jetski and continued on the water through there. From there on, one advice: Don't stop, don't think, just find the turns and jumps and continue for a long time! :bounce:
Yeah I went back and realized I was an idiot for leaving the hover craft behind and going on foot. The main key here is to never leave the craft because you need it to make it through the entire level.
