Breen is in one of the Advisor escape pods at the end of episode 1. At the end of episode 3, you will battle him in a joust, except you ride on Antlion guards rather than horses.

Dr. Breen is actually Dr. Greens, from half life decay, father. He changed his name because he was ashamed his daughter became a prostitue and Gordon and Alyx get to meet Dr. Green in Ep 3, and Dr. Green has a crush on gordon and alyx does too, and Dr. green didnt like how alyx killed her father so they cat fight and gordons all like "..." about it, and then dr. green kills alyx, and dr. breen turns out to be ok and is happy to see his daughter and gordon has teh sexy time with dr. green and they become one happy family...
Id say thats theory is pretty plausible compared to most theories on here :cheese:

breen was just a corporate leech with no spine. i'm pretty sure he is dead. i dont think his character has any relevance beyond what happened in HL2

Then there is the whole not actually seeing him die.
What is the problem with a baby breen bug?
They made an effort to point out that it's model was an infant.
I'm OK with him dead in HL2.
But maybe this will be one of those HL things where we're not quite sure what they mean.
