If I was going to war or doing something else naturally dangerous and someone said "I'll pray for you," I would smile, thank them, and sincerely appreciate it.
When it's used in the "Oh, you don't believe in God? Well, I'll pray for you[, you filthy heretic]" I get annoyed too.

It is idiots like you that make this an issue. We don't believe in your telepathic communications with a supreme being. Saying you will pray for us is the same as "Your wrong, f*ck you". You are essentially saying you have pity on us because we are idiots for not sharing your beliefs. It is actually hippocritical to do so as followers of the bible are supposed to either kill non believers or accept that they have different beliefs depending on what part of the bible you read and how you interpret it.
I am sorry that we don't believe the same garbage you do. I guess it isn't our fault that the perfect god made a book full of logical errors and we reject this book full of human mistakes and emotion. I am sorry if we reject that there are mythical creatures that have never been exposed despite scientific advances. I am sorry that we reject a faith in the understanding that if god was perfect he wouldn't need to test us, he could just as easily create a better "program" allowing us to never commit evil. Sorry that your "perfect" god is the cause for anyone to ever go to hell. Next time you act like an ass, maybe you should think your own actions through. I am tolerant to people like you but when I can support my side with arguments and you have nothing on your side, then you are definately in the wrong. Go to hell.
